It won't really effect your optimization. Most search engine spiders don't pick up on java and just kind of ignore it.

normal popups on sites listed in the SERPs are not a big problem.
every big internet site has popups and google is not something like a TGP that sets rules about the content or design of a site (only indirect of course) ... well. agressive popup traps may be a different story. but google isn't so clever to tell the difference between a normal popup and a popup trap system spread across multiple sites ...
