It won't really effect your optimization. Most search engine spiders don't pick up on java and just kind of ignore it.

I wouldn't be too sure about that.Google can parse java and its well known they hate popups.
they won't let you use popups on their adwords and they certainly know when you have them.

normal popups on sites listed in the SERPs are not a big problem.

every big internet site has popups and google is not something like a TGP that sets rules about the content or design of a site (only indirect of course) ...

well. agressive popup traps may be a different story. but google isn't so clever to tell the difference between a normal popup and a popup trap system spread across multiple sites ...

and. you guys always talk about java when you really mean java script :)
