When I search on google site:mysite.com it shows I have 2.140 pages on google, but google webmasterTool shows me only 5.

What would be the problem?

Google Webmaster Tools takes awhile to update and is usually a few days to a week behind. When you use "site:yourwebsite" it generally gives you a better idea on what pages are listed. I also use Yahoo! Site Explorer for checking backlinks instead of Google.

I also notice that difference, weird how it can appear from the same company.
