Since i posted this i have been thinking more about it. Does using a script to manage your hardlinks harm your Pr? The way i see it is the bots cant actually see the links in your page code.

No, it has no affect on PR.

You're wrong about the bots. With php includes or SSI, it "is" apart of your page, therefore they do see them, spider them etc. Think of it as a skin graft without the pain of course.
