My script isn't counting hits for my actual trades but it is counting hits for noref and notrades. I also made sure all SSI was setup and also that my permissions were correct. Any help would be appreciated....

I had a same problem. You have to use output links like:
..at/out.cgi?id=YOUR_TRADE_ID&trade=YOUR_TRADE_URL
