Software help for streaming video (mp4)

I've tried with Media Coder and Handbrake, with hinting the video with MP4 Fast Start. Both videos have the same end quality, but it seems Handbrake is producing a video that actually streams better, though that doesn't make a lot of sense to me as to why.

What are you guys using?

Developing now with IIS Smooth Streaming on a windows server 2008 platform. True 1080p streaming on a relatively inexpensive platform (hosting wise).

Handbrake dropped support for other formats and is now exclusively dedicated to mp4 videos. You would expect it to produce superior quality.
