having java enabled != having javascript enabled... moreso, since analytics will not report visitors having javascript disabled ;)
One way to tell for your site is to have javascript redirect the user to an identical page on entry. Then check your stats for the orig page vs the redirected page.

An educated guess from my experience running large websites that over 95% of PC users have javascript, to some extent, enabled.
I don't know about mobile devices, but likely the percentage is similar.
Java support is way less, especially for mobile devices, and is very dependent on one's security settings and the type of applet the website wants run. In addition, many who do have Java enabled have outdated / incompatible versions.
