Isn't this frustrating? Google's SSL search is stripping the referrers and now we don't have access to search queries. This is going to get worse as it's rolled out. So they want us to check Google Webmaster Tools and that doesn't even give us accurate data as it shows the top 1000 queries.

Pretty sure with the new version of GA you can integrate Webmaster tools into GA. This might help a bit but wont solve the issue completely.
