MAC users: What program to batch edit/crop pics

I've always been a big Photoshop fan, but have recently found Pixelmator and have been trying to figure it out.

Pixelmator has some pretty cool Automator features, that helps with the Batch process. I recently ran into a problem of batch converting NEF files to JPG on a whole directory structure though. It seems to die out if I don't do 1 directory at a time.

I'm by no means an Automator or Pixelmator Pro. Any Suggestions?
