I do some eBook promoting through Clickbank on a few of my sites. For physical books I think amazon is probably best. For eBooks these days I think places like Clickbank or Jvzoo will have the biggest/best selection..

Amazon used to offer great commissions. Now I think it's down close to 1%. I don't know of any bookstore online with a good affiliate program these days.
