Having two domains (One parked)
I was wondering if I have one main domain (.net) and another domain with the very same name but a .com domain parked on top of the .net domain, would Google treat is as the same website and eventually ban the site thinking that the website is generating spam.
Example: Facebook.net is the main site. Facebook.com is parked on top of Facebook.net Would Google treat it as two different websites? |

I doubt Google would treat it as two different websites.
You shouldn't be penalised if that is the only thing you are attempting. You shouldn't be displaying the content of the .net domain directly through the .com domain.
