You can use them different ways.

Usually an FPA (full page ad) is used as it would seem to indicate, as a full page. Often in free sites you put them as a second or third page, between bringing the surfer in and showing them a gallery. But you can also use them as a popunder or you could use one as a blog post if you were so inclined.

An HPA (Half page ad) is often used as the footer for a gallery.

But you can use them anywhere you see fit to use them.
