What is the best software to convert MPEG2 files to MP4 and FLV format with customized resolution? for example: MPEG2 to 1024x768 bitrate 2048 codec flv

However, "Handbrake" (free) will take care of all your MP4 encoding, but I don't believe it does FLV. At least I've never noticed if it does.

If you're going to encode MP4, you can play those in a FLV player and bypass the FLV file. MP4 will give you better quality at a small file size. It's also stable, won't crash browsers and will play on iPhones.

thanks fellas.. but would any of these softwares actually offer the user the option to customize the width and height of the video encoded? or the resolution is already set and the user just choose whatever is offered?

They all let you customize the height and width.

You really don't want large size FLV videos. The OLD and OUTDATED FLV codec that FFmpeg (and Super and all the freebie/shareware programs that use it) is good for maybe up to 640 x 480. Beyond that the size starts to negatively affect CPU usage. Remember that not everyone has a dual or quad core machine.

The first reply you got was the best reply. If encoding FLVs to 1024 x 768 select VP6-E codec; for any resolution higher use VP6-S codec. You can download Adobe Flash which comes with the encoder and use it for free for 30 days.
