I do it with Photoshop actions. PS also has a feature called Image Processor which can do it.

I use image processor from bridge, along with some slight camera raw actions, topped off by a quick PS action for watermarks.

Thumbs Plus, been using it for 10 years, have never found a better all around image utility, it has excellent batch and macro support, its not a replacement for photoshop but great for managing images

Yesterday I resized over 3000 photos that were in 78 separate folders in one batch, then I watermarked them and created sub-folders for all 78 sets in another batch, all in less than 1 hour.
Do THAT in Photoshop

Weird, I've never had any problem like that with IrfanView.
It only asks you once about file associations during the install and afterwards you can always go to Options -> Properties -> Extensions to revise your settings.

That said, one more vote for IrfanView for batch processing from me.
