I want to "cut out" the sections in green and have the layer behind it show through.

yes , video effect - transform crop tool -> crop left , crop right.:thumbsup

A quick and easy way would be to import the video track for the background onto the timeline, and then crop the clip that you wish to add, and superimpose it over the background track.

Otherwise, the easiest way to create such a scene is to shoot against a chroma screen, then knockout the blue/green background and superimpose it on a clip that you want to use for the background.
