Search Engine: Adding parameters to a link without effecting SE ranking?

We want to be able to track how many people click on any link on the page, and sometimes on the same page there are 5/6 urls which go to the same place, so we would usually put a parameter on the end of each of them to make sure that they are classfied as different links.

The search engines penalize this because of duplicate content, how do we stop the search engine indexing the links with parameters on them?

Disallow the urls / script folder in your robots.txt
PHP Code:

User-agent: *
Disallow

or just hack it up in your .htaccess file
