Well, this is why I usually just make a full copy of my wordpress directory before upgrading:

cp -Rp ./wordpress/ ./wordpress-backup/

So if the upgrade screws up the site, all you have to do is copy the backup directory back as the original directory.
Download the tar.gz to the directory where your wordpress is then

tar -zxvf wordpress-versionstuff.tar.gz

This will overwrite to all your files in the ./wordpress/ directory but this will only overwrite all the default wordpress files and will not delete or change anything else. Only if you have actually manually edited one of wordpress's core files then you'll need to edit it again but with so many plugins and widgets for wordpress out lately no one hardly needs to edit the main files.

Read my original post, I've copy-pasted the general information about why 2.0.3 was released. Basically security fixes and bug fixes.
