As for your question where the links point to does matter, but if the main link-receiving page (assuming the home page) has direct links to others on your site, it'll pass some of the PR on ...
For example, your home page (index.html) has a bunch of PR3-5 pages linking to it, it will get a PR boost from them - and let's say it now has a PR3. If you have 3 links to internal pages from index.html (say, 1.html, 2.html, 3.html) they will each get some of that PR3. But with the dampening down they may be a PR2 for example.
If you want 1.html, etc. to have a higher ranking then the PR3-5 sites would have to link directly to them, or have more/better links to the home page so it passes more PR on to them.
