Sorry, there wasn't much that Bush could have done.

We have what's called a chain of command. The first people to react is the Mayor of NYC. The FAA saw a pattern and without going to the President shut down all air traffic - an unheard of step.

Was the President able to do anything that day to stop them?

It took the F-16's over half an our longer than the minimum allowed responce time... they could have intercepted the second plane and Bush was the only one that could give that order, so yes it would have made a difference.
