What is the best way to transfer directories from one dedicated server to another?

Why do not simply use "wget" command with "mirror" option from shell? Or your server is not on Linux/Unix?

SSH into your server and use rsync to push the content from one location to another. man rsync.

If you're not talking about gigs of content, scp -r will get it done fast.
