you can select a transparent color when your "saving for web"

I use paint shop pro 7, but it should be similar in photomotototoshop......

save as .gif
click "options" on the "save as" box
then click "run optimizer"
set the color you want to be transparent
set other optimization parameters

and whammo......... tranny-parency.
