Every good script should be able to do that.

Try mechbunnies (konrad on gfy), he is the master tubemeister. His script will let you do anything you like, and what it cant do out of the box he will make for you. But turning whatever format into flash shouldnt be one problem.

Good second would be stp.

You could do it with stxt if you buy movie2flv as well.
Or just buy Smart tube pro which also does the job.
