Fuck, just instaled a new motherboard

And now my 2nd harddrive with most of the important stuff won't work. Bios find's it etc but I can't seem to find it in windows

do you have any external hdd cases you can put the hdd(s) in and plug it in via usb or firewire? If so, try it that way to see if windows sees them.

Are they both SATA drives? Or at least the one that's disappeared? Check the BIOS and see if there are any settings for SATA such as IDE compatible, native/AHCI, RAID etc. It's possible you've got it set to AHCI but Windows doesn't have the appropriate driver.

It's strange cause when I look at it in the disk manager all it says is that there Is a MBR(Master Boot record) partition on it, nothing more

Cant you just use the new drive as C (install XP or whatever on it), then setup the old drive as a secondary drive just make sure you have the pins set for "cable select." if it's set as master thats where you may be having troubles...

That is exactly how I have done it. new drive as C with XP on and old drive as secondaty with cable select :/
