You can probably get a ride to your hotel from EWR. Give your hotel a call, they should have a pickup service or shuttle service.
I called them about a pickup service last year and they wanted an arm and a leg. I used Carmel Limo but they did not list Long Island as one of their airports, just JFK, LGA, and Newark. SWA no longer goes to LGA, but they do have Newark. Sounds like that is the way to go.

It is + its the closest to your destination w/ other options of getting there if they choose to say they no longer provide pick service for that airport either
1. Just grab a cab in Newark and take NJ Turunpike to Lincoln tannel, when you get to NJ.
2. Just grab a cab at Hilton and take Lincoln tannel to NJ Turunpike...
It's cheaper to get to NY, its much more money to get out from NY.

If you're on a budget, JFK is your best choice. You can hop on the Airtrain which takes you to the Howard Beach subway station. You can get to the city for 7 bucks.

It is actually faster to take it to Jamaica. When you go to Manhattan from Howard beach it goes through Brooklyn first. Jamaica takes you right from queens to the city.
The NYC area is a clusterfuck no matter what airport you fly into, but I would suggest Newark, and then take mass transit into Manhattan, as it it would be the least expensive scenario.
A cab from any of the area airports into midtown will cost you at least $100, while a train or a bus from the airport into NYC will probably cost you around $10 each, but once you land in NYC you will still need to catch a cab to your hotel, so maybe another $10 to $25?
My studio is 20 minutes from Newark airport in case you find yourselves stranded.

If you need a car, hit up Clifton Taxi[(973) 473-4111]. If I don't take my regular driver because of short notice or something I always take Clifton Taxi. Unfortunately I can't find my regular driver's card right now.
