audio problems with TMPGEnc

I posted this on the Q&A column, but it looks like no one read it over there yet so please forgive the dual posting:

I've been having a problem using TMPGEnc on some videos.

When I convert from the AVI file brought in on MiniDV to an MPG1 format, sometimes the audio gets weird; like it drops an octave or two and has a slight echo for no reason. It only does this on some files though, not all of them, and the AVI file sounds fine.

Any ideas what could be causing this or how I can fix it?
