I believe it is in reference to actual lizard type beings called Reptilians.
There have been thousand of reports of people running into these type of beings, who are 7-9 feet tall and have enourmous power and intellect over the average human. The small greys are appearantly their henchmen and are controlled by the Reptilians. The Reptilians are known to eat humans and extract certain human hormones to create a drug that makes them sort of high!
