They all found reason to do something else on 9/11? Wasn't Cheney at the White House in the situation room, and wasn't Rumsfeld at the Pentagon? (I checked - Cheney was in fact at the White House, and Rumsfeld was in fact at the Pentagon.
Who was in charge? The President of the United States of course. He was on Air Force one and then on a military base, before returning to the White House that night. President Bush was completely in control on 9/11, and if not, the VP was in the White House. There is no issues with the chain of command at all on 9/11.
