I agree that religions should not be tax exempt and they are inherently political in nature (see the Roman Catholic Church and Islam for two obvious examples).
But I disagree that opposition to homosexual marriage is irrational. Cultural traditions and identities are an important part of the human instinct. There is nothing particularly irrational about them. Furthermore there are plenty of rational reasons for opposition to gay marriage.
Western cultural traditions also frown upon polygamy and incest. Laws against polygamy and incest also infringe on people's ability to have a relationship with whom they choose. There are legitimate arguments on both sides of the issue.
