There are many reasons, especially if it is a ccbill program. It may seem silly to affiliates but it makes sense on the sponsor side for tracking purposes and keeping each site as a separate entity. Plus as an affiliate there is nothing stopping the affiliate from still only getting one check by merging their own accounts - it just means different affiliate codes is all.
