It's similar to comparing 35mm to medium format. They don't compare at all.
A 5D with a full frame gives you much shallower DOF, whereas the 50D gives you all the same functions - but with a 1.6 multiplier effect. This essentially gives you less freedom when it comes to making your stuff look really damn good. It makes your 35mm lens equivalent to a 50mm, and a 24mm lens equivalent to a 35mm, etc.
Also, the larger sensor on the 5D gives you larger pixels making for a higher quality image as well.
The one benefit to going with the 50D is the gapless pixel sensor. I believe that will give a bit of a cleaner image.
