Planning on taking a trip to San Diego in June and was wondering what some nice hotels are to stay at. Something close to trolley or something to get around to places easily. Any other things we should look into doing while we are there. Plan on being there for a week.

Yeh, June is pretty bad. August-October are great, July is pretty good too.
Why do you want to be close to the trolley? It isn't like New York here. Sure, there's public transportation, but San Diego is pretty spread out, you'll be better off renting a car.
As far as hotels, I have no idea. Maybe something close to the beach or the marina?
Attractions. Sea World, the zoo, lots of good museums, Balboa Park, the Wildlife Park, baseball (Petco is a pretty nice park), hmm... could always check the House of Blues for a good show. Pacific Beach has the college aged party scene if you're into that.

Well it will be for the honeymoon so really can't change the dates
We were just trying to find something that we can easily catch public transportation to save on cab fees etc to get places. We will def hit up the zoo, petco for a game, and harbor area. We won't be doing any driving ourselves there.Comment

Then stay downtown. You're going to spend a fortune on cabs either way plus you should be able to hit the bus and trolley lines pretty easily. Oh, by the harbor you'll find a bunch of guys riding bikes with little "coaches" behind them. Your best bet for downtown is here: http://www.hotelsolamar.com/
Same price range and swanky hipness as the W if that is what you want, but it is actually in the Gaslamp quarter so you can walk to everything: Bars, restaurants, late night clubs, grab a peda-cab or cab to seaport village, the zoo and the trolley runs right through downtown if you want to take it to old town, mission valley, or down to Tijuana. You can see the outfield of Petco Park (which is a block away) from the rooftop J-Bar on the 4rth floor and can come and go as you want as a guest without waiting in line.
The W is nice, but it is much more of a walk to get to the Gaslamp Quarter.
If you want romance and seclusion go for the Hotel Del Coronado... but be prepared to drive to everything else.
If you prefer the La Jolla area then I would recommend La Valencia or the Hotel Parisi right in the heart of the village, they are across the street from each other surrounded by shops, restaurants and La Jolla Cove.
If you want the most bang for the buck, centrally located to Downtown and the beaches then try the Best Western Hacienda in Old Town.
