So, should we just assume that everytime a plane it hijacked it is gonna be flown into a building or used to kill many thousands, therefore sacrifice the life of everyone on that plane? What if you were wrong and it wasnt going to be used for that? It's a hard call to make.

Prior to 9/11 you're right, noone (uh, almost noone I suppose) would have expected planes to be used as missiles.
Post 9/11 I think it's safe to assume if they hijack and insert their own pilot, they have motives other than landing and negotiating. Prior hijackings that I'm aware of, they instructed the pilots on what to do. But, there's NO way they could instruct a pilot to fly into a building, so they'd have to use their own "pilots". If the original pilot comes on and tells you to be calm, I'd listen. If the hijackers take control and tell you to be calm, I'd say that's probably a time to act.
