A decent webstat analyser (awstats for eg) will break down the most popular search terms. As for particular search terms, I guess you'll have to do a custom script to parse your logs for that.

1) What are the search terms that are getting people to YOUR site in particular, and for that you can use Webalizer (not the greatest program in the world). Or you can use a custom script to check your logs as was mentioned.
2) What are people searching for in general, on say google or yahoo.
I think the initial question related to #2. There's some cool SEO programs out there that cost money (not too much) where you can type in a search term or phrase, and they'll pull up that particular search and related searches and the number of times they were searched for on the various engines. As you can see, this is pretty intense, ergo, not free. I wish I could remember the name of the program I've seen, I think it's Search Engine Gold or some shit. This program program gave results just like Overtures, but across many search engines.
