Your post above kinda says it all... On one side we got inflamed passions of protest over some newspaper printing content some see as offensive to their beliefs (and agree, this hard core are probably backed by those with extremist views).
On the other side, it's almost the same thing where the burning of flags can be offensive to folks - especially if it has religous connotations.
There is "outrage" on both sides and, who knows the truth, but chances are that is provoked by fear underneath - a common element in racism.
Only my  worth, but any extemist form of religous views are a perversity. These are not limited to the Muslim faith by a long shot. On the flag side, flags are representative of nations and they supposed to reflect that nation's beliefs etc, but I can think of a few flags that don't do this. I'd prefer to ignore flags, including my own, cos that history is nothing to be proud of and instead form "alliances" on a personal level.
