Spoiler alert don't scroll down if you want to see this movie

The fact is George sort of touched on the fact that if you turn a hero into a villain he doesn't believe what he is doing is evil. (In the battle with obi wan he says that he sees the council as evil)
He sees the good guys as bad guys and that is how he justifies everything he is doing.

Change a couple of scenes and the sequences that turn ani into darth vader and this point comes across clearly.

For example instead of having palentine talk about his master in the opera house to make the argument that the sith and the jedi are actually the same.

He should have given the back-story about how the sith came into being.

palentine: Anikin did master yoda ever tell you how the sith came to be
Anikin: No
palentine: 10,000 years ago there was a galactic empire, the jedi were a vast army far greater than the clone army of the republic. They maintain the peace for the empire. They obeyed the principles of the jedi caring only for others. These battalions of jedi were lead by normal beings with no force powers themselves. All was well until a general was struck down in battle and a jedi knight was forced to take the mantle of leadership. He led his battalion to victory and was given a promotion to general himself. Ultimately he craved move power and believed that he being the emperor would best serve the empire. His ambition corrupted him and he became the first darth lord of the sith. His battalion followed him and he trained them all to use the power of the dark side of the force.

Though they were outnumbered 20 to 1 the power of the dark side gave them victory over the remain jedi knights. However in victory the sith tasted defeat because each member of the battalion believed that deserved to be the emperor. The resulting battle for power did not end until there was only one sith lord left. While his power was immense it was not great enough to keep the peace for an entire galaxy. The sith lord went into hiding and Petty warlord believing they should be emperor destroyed the empire and plunged the galaxy into 9000 years of barbarism.

Billions of people were killed; entire civilizations were wiped out until finally the republic was born out of the ashes of that great disaster.

Have the palintine explain that he believes that he has created the same situation by putting the jedi in charge of the clone battalions. And the he does not believe that not only will the jedi refuse to give up that power they have but that they will want to take over the republic.

And anikin killing mace windu because he wants to kill the palintine instead of bringing him to justice makes more sense.

Hell even killing all the jedi younglings could be justified if they had just had palintine tell him to kill them all and anikin objecting with something like "even the younglings"
And palintine responding "unfortunately anikin they have seen the power the master have been granted they will want the same power and their training prevents them from having these memories taken from them"

Just have anikin wave his hand at the younglings and say "forget" and the kid say something "what are you doing master anikin" before he turns on his light saber and you get the point across that anikin is doing what he is doing to save the galaxy.

don't turn anikin into darth vader until after amedala dies and blame the name change on him wanting to give up anikin life because it means nothing without padmin you could actually create empathy for the character.
Goddamn you missed the entire point of the movie... Anakin didn't believe any of the shit Palpatine was saying about the Jedi trying to take over. Why do you think he went back to the Jedi temple to rat him out to Mace. Only thing Anakin cared about was saving Padme's life. Along the way he just craved more and more power. If he would of killed Obi Wan he would of eventually got to the emperor himself. Thats what the Emperor meant at the theater about him killing his master. The Sith apprentice will always kill the master when he is strong enough to do so.

9000 years of barbarism? WTF you talking about Willis. Every single Sith Lord was eventually stopped by the Jedi Order. There were times when the sith roamed the universe in vast numbers. Due to the constant bickering and fueding there numbers dwindled. The strongest then decided that there will be only two. The Master and the Apprentice. For years the Sith disappeared from view until they surfaced again with Palpatine and the destruction of the Jedi Order.
