There could be many factors effecting your comfort.

~how old are the lenses?
~do you wear them more days than the dr recommends?
~how many hours a day do you wear them?
~do you drink enough water? Drink a lot of alcohol?
~do you ever let your eyes have a break from them and wear glasses?
~how far away from your computer screen do you sit?
~how well-lit is your office area?
~does your computer screen have a non-glare coating?
~how long since you saw your optometrist?
~how old is your Rx?
~your corneas can change shape over time and you will need a new fitting, possibly a different brand of lens

Any of these things (or a combination) could be the culprit. You need to go see your Dr, he/she's the only one who can tell for sure ...You only get one pair of eyes, don't fuck them up just to save a dime or because you're too busy or too lazy to make an appointment. I'm not saying that's the case with you, but I used to work in an Optometrist's office and I've seen all kinds of crazy things.
