The best deal I found to date is to park your car (for free) at one of the cluster of hotels on the Jersey side of the river (i forget the name of the city) and take the bus that stops outside the hotels there and in 15 minutes you are in Times Square at the Port Authority building. The prices are very decent compared to Manhattan and its not a hassle to come and go with this direct bus that runs all the time.
