how much traffic can this thing handle before mySQL should be used? This site will be 1,000 visitors per day for awhile, might double in a few month, maybe 5,000 in a year at most.

Just install it in the root directory of your site. You don't have to install it in a directory called /mt/. If I recall, that is just the way their examples are.
I set one up so when you go to
www.domain.com it is just the blog that loads, and it isn't in a /mt/ directory. It was a cinch to set up.
