I don't think alligators are "technically" dinosaurs. Sharks also survived since the time of the dinosaurs.
The biggest issues I can think of at the moment are:
in the bible it says the sun revolves around the earth.
Evolution isn't a theory, it's a fact. The theory of evolution is how and why it happens, the fact that it happened isn't really a question scientifically. People see this one as a huge challenge to the bible, but it's really not. In the middle ages the church thought that the fact that we moved around the sun would destroy christianity, it didn't hurt it a bit.
Here's the one that gets me:
There are many civilizations that existed before Christianity. Now how did the children and grandchildren of Adam and Eve forget about God and make up all those pagan religions? I mean if you look at history logically, without religios bias - man existed before God, thus man created God rather than vice-versa.
On the other hand, if you have faith none of this should matter. Man should not endeaver to know the mind of God.
