It has it's origins in the North of England, where the Miners and unionists used to sing it to show solidarity with the US slaves, who were thought to sing this Hymn. From their it made it's way to singing at football matches.
Sounds like it could be total bollocks but yet to hear a better one. The point is pretty moot though. Whatever the origins it's now been heavily emraced by England supporters and has (in the UK) come to represent our rugby team. How it started matters little now

Actually, that is about the best reason I've heard so far.
I suppose Waltzing Matilda or Fields of Athenry have little to do with Rugby as well.
