Obviously the biggest hole in the plot would be: Why didn't the machines clear up the damn sky? I mean, take an all powerful super computer with the most amazing intelligence ever (I mean, damn, it created the Matrix, that shit isn't easy to program!) and give it over 1000 years.. and it couldn't figure out how to clear up the sky?
Why do I say a 1000 years? Well, all the humans think it's like 2199 or something, but they're all mistaken. This is the 6th coming of the One. That means the matrix has been reloaded 5 times (not including initial reloads during testing and when they formed version 2.0). Since the Architect said he preferred to count from one coming to the other, that hinted that each coming didn't occur at the same time. And consider each reload might put us back to 1850 or 1900 and then all the way through the coming of the One (which in the 6th time it was in 1999).. a rough estimate would probably put the current year at the year 3000 or something close.
Hell, even humans in 1000 year could've probably figured it out.. let alone a supercomputer.
