I still think there are clues that the robot thought that religion is what destroyed humanity to the point that Mother had to start humanity from scratch, after physically destroying it.
Notice how Hilary Swanks character had the rosery cross she kept on playing with throughout her scenes and how the end scene she had a religious shrine? Notice how the robot touch the shrine and looked at it and then said and she had served her purpose, then killed her?
