One possibility is that intelligence knew a plane would be hijacked in some manner, but didn't know the specific flight. When it happened (and before the terrorists could go public) they put commandos on the ground to free the hostages, but the terrorists had planned for that and blew everyone up when the raid started.
So now governments need a cover story.
