You have to seek out the movies that aren't "post 3d conversions". Unfortunately, most 3D movies weren't shot in true 3D, so the blu ray version won't translate into a good experience. The reason so many of the cartoons look better is the 3D process is not an afterthought. It's set up for 3D and rendered that way also -- so the separation and depth is incredible.
From what I can remember when it was released, Michael Bay decided to shoot Transformers:Dark of the Moon in stereo.
Also, I saw Dredd 3D in the theater -- and while having some of the most crisp and beautiful slow motion cinematography I've EVER seen, the 3D was also great -- and it's a BAD ASS movie to boot. BAD ASS I'm telling you. I don't know if the Blu Ray translates the 3d that well, but watch it anyway.
Sometimes post conversion doesn't look too bad. But I'd read reviews on Blu Ray Digest before taking the plunge.
