Thatīs completely their responsibility. You work in Germany, get paid, and therefore have to pay taxes.
The company that pays you is responsible for their taxes, esp. VAT. They donīt have to care for your taxes, but can not aid you at evading them.
In question - judging from the reports - is the company you have a contract with and the location of the work done. If you work in Germany for a company registered here, this company has to pay German VAT.
