The more data you have the longer it takes. I love the fact that you bring this to the forums. You were warned when this happened previously that by having so much data on a single machine you are vulnerable to these problems. You really should of took the advice and gotten a second box for replication purposes.
I'm not going to get into very much more detail other than.. you have a lot of data and you lack the understanding of what a file system check is.
Thanks for jumping to conclusions while we are talking on skype and have not came up with a solution yet. See much like many other people we get things resolved then figure out what to do, not jump around 20 different directions.
