The immune system is incredibly complex, we know very little about it, that's why we're always 'Researching' it. The problem is that every time we fiddle with the immune system there's a chance that as well as creating the desired immunity, we will also cause an autoimmune disease or an allergy; leaving our immune system fighting against us for the rest of our lives. Most people with one of these vaccine-induced autoimmune diseases won't be aware that it came from a vaccine; as the system is designed to be blind to that possibility.
There are so many examples I know of, let's look at the autoimmune disease Diabetes Type 1 and the Hib (Haemophilus influenzae type B) vaccine. Also, keep in mind that they don't track for these issues and it's a nightmare to get funding for such a study as funding is meant to be an investment; not something that you shoot yourself in the foot with. This will be just the tip of the iceberg

The rise in diabetes, just one potential adverse effect, exceeds the benefit of the vaccine, which has been estimated to prevent seven deaths and 7-26 cases of severe disability per 100 000 children immunised. Even the difference in cases of diabetes between the groups receiving four doses and one dose exceeds the mean expected benefit. Temporal changes in the incidence of diabetes do not explain the differences since there were an extra 31 cases of type 1 diabetes per 100 000 children aged 5-10, and the incidence of diabetes in this group had been stable for about 10 years before this. Furthermore, sharp rises in diabetes have been recorded in the United States and the United Kingdom after the introduction of the haemophilus vaccine.

Now let's look at links between the Polio Vaccine and increase risk of Type 1 Diabetes. Also before someone says "but it's better we have Diabetes Type 1 rather than Polio" keep in mind what the inventor of the Polio vaccine testified to the senate
"Jonas Salk, inventor of the IPV, testified before a Senate subcommittee that nearly all polio outbreaks since 1961 were caused by the oral polio vaccine."

The results (Table 1) show that in the general population
there was an elevated unadjusted rate ratio associated with
many different vaccines including the hemophilus, MMR,
polio, whole cell pertussis, and the combined diphtheria,
tetanus inactive polio vaccine. The vaccines were associated
with an statistically increased risk of type 1 diabetes in 12 of
21 endpoints in the general population. No endpoints showed
that vaccines were associated with a decreased risk of diabe-
tes. The data showed that the three doses of the hemophilus
vaccine were associated with a rate ratio of 1.23 (p=0.03)
after approximately eight years of follow-up. A statistically
significant dosing effect was seen with the polio vaccine and
a non significant trend was seen with the whole cell pertussis
vaccine, the hemophilus vaccine, and the combined diphthe-
