When we did our research project and evaluated a truckload of products, the best we found and are happy with is OpenCart. Completely free and open source and full of all the bells and whistles you would probably need/want like coupons, customer groups, etc. We use this on over 40 of our sites now and it works great. Personally I would recommend the 1.4 version, but the newer 1.5 version even supports affiliates. Their forums are not the greatest if you have questions or support, but the product is pretty awesome and for the most part self-explanatory. You can see one of our live versions at
