I'm curious as to why you said "convert through jw". To the best of my knowledge, the popular JW Player is just a video player and will not encode video. If you're going to encode videos on your server, you'd need to utilize something like ffmpeg.
Also, when you say "affiliate", do you mean you are a sponsor program and you have affiliates who will be using your content, or do you mean you're an affiliate who will be using content from sponsor programs?

yes, i will be doing all of the uploads. I am just not really privvy to the compression ratios of the more popular encoders
