Do i have to set it up to batch overnight i guess is what im asking or is it something that is very quick to do for say a 15 minute scene?

I would say it depends on the processor of your computer.
I have a quad core for my rendering machines. I maybe take 15 minutes to an hour depending on how many clips you are doing at once. I typically do 10+ scenes. They run approximately 7-15 minutes each, so I am normally looking at like an hour to watermark them all.
I have it re-render WMV when adding the watermark. I personally think it gives better results on compression, and clarity. But that is a personal choice. You can select to not re-render, like when you are cutting clips, to speed things up if you want.
Jim Gunn could probably answer it better for you in that regard.
